If there is no infection present then the next two most common problems would be an allergy, often to food or possibly parasites such as fleas. The next most common would be overgrooming, which cats can do as a stress response if something changes such as a new cat in their territory.
I would make sure you have regular flea treatment on board and observe her as you may actually notice overgroomig. If the skin is becoming inflammed then recheck with your vet as there are anti-inflammatories that they can give.
